From memory I cut the old piece of top deck as to leave it holding the lay shaft bearings then fitted the top deck over the top you have to space the front and rear bulkheads up to meet the top deck (eg 2mm ) but this was common with the older cars to gain flex and is becoming more common now with the newer chassis to raise the top deck to give some flex but not as much as the thinner deck.
