It won't make the chassis more flexible, the number of screws holding the drivetrain components is still the same. Maybe there is a little more flex in the upper suspension components attached to the gearbox due to the rubber pads under the gearbox, but that's about it.
When one of AE's touring cars (TC5?) came out and the topdeck was too thick for rubber tyres and tarmac tracks, people made the car more flexible by placing O-rings under the topdeck screws IIRC. Do you think such a rather thin rubber pad close to a machined aluminium chassis plate will affect handling as much?
