If the spur was defective (out of true or out of round) this would either be visible when rotated (true) or can be checked with mesh at different stages around the spur gear.
Not meaning to ask a dumb question, but the pinion is the correct pitch for the spur gear?
All the diffs are correctly meshed also?
Could just be driveshaft 'slap' in the cups that would normally be drowned out by a nitro engine.
Without hearing it, it is gonna be a little difficult to diagnose.
