I've had this happening an all my boxes. Not really a problem, as you should never overtighten a gearbox anyway
Also, nearly all the midmotor casings I've seen are a bit crooked, so that the motorplate doesn't line up completely straight with the spur gear, but it doesn't seem to be a big problem...
