You should always use the females on the cells and males on the charger really. But you're going to need to cut off the crocs and solder connectors on.
If using Corally style connectors either buy the ones that have a seperate part so you can neatly solder into the one end which won't go through to the other end, or solder onto the outside and heatshrink over it.
DO NOT SHORTEN THE LEADS INCLUDING THE VOLTAGE SENSING LEADS ON THE CHARGER.
