The 60A can handle more current so is good for faster motors (down to 5.5t) but also it has large external capacitor so is a fair bit smoother to use than the 35A.
The 35A works fine with all the finned Hobbywing motors (9t upwards) but these are not true 540 sized. In a true 540 it struggles beyond 10.5t.

Since there is minimal price difference I see no reason to not get the 60A version.
